Counterbore before driving the structural screw, then glue a wood plug over the head and trim it flush. The rim joist gets the fastener it needs and the deck shows clean wood.

A spined gasket slips into the grooves of adjacent deck boards and seals when they're squished together — run the boards away from the house with a little pitch, and the deck surface becomes the roof for the space below.
